Uh, are you sure you tried this with "The Matrix (1999)"? There should
be only two directors of course, Andy and Larry Wachowski. Here's what I
do:
 
- Lauch DVDFolks 0.8p3
- From the Search drop down menu, select 'Titles' and search for 'Matrix'
- select the top search result "The Matrix (1999)"
- click 'full cast and crew' on the left
- click Next
- select 'Crew', just uncheck 'Remove (as Some Other Name) from roles',
  leave everything else at default
- click Next
- 45 names are extracted, none of which lists Andy or Larry Wachowski as
  director (the list starts with the brothers as writers)
 
  

You said "Matrix", not "The Matrix", so that's what I tested with ;-)
Retesting with "The Matrix", I get 49 crew, including both Wachowski's as
directors.
